F.Y.R. of Macedonia then rode the back of Elena Radenkovic into the lead.
The 1.84m forward made one of two free-throws to close the deficit to one.
She earned a second straight trip to the line and sank two more free-throws to put the home side on top, 40-39.
After an Austria timeout, Austria point guard Katharina Podoschek turned the ball over.
F.Y.R. of Macedonia's Ana Tanturovska added a free-throw for the two-point victory.
The winners got 11 points and eight rebounds from guard Edina Musa.
Monika Gavriloska contributed 10 points and six boards.
For Austria, Sophia Plank hit three of seven shots from behind the arc and finished with a game-high 16 points.
Also in Group B, Wales beat Gibraltar, 56-48.
Beaten like a drum in their opening encounter by Austria, Wales hit back and got 20 points from Laura Shanahan.
In Group A, Malta won for the second day in a row, beating Scotland, 80-57.
Rebecca Thoresen had 20 points and seven assists for Malta, who also got 14 points, six rebounds and six helpers from Ashleigh Vella.
The other game saw Azerbaijan win convincingly, 63-44, over Moldova.
Dina Ulyanova dominated for Azerbaijan with 20 points and 21 rebounds.
