Maryna Tkachenko's team, beaten 95-81 by defending champions France on Friday, fell behind 19-10 at the end of the first quarter.
Ukraine were even further behind at 28-17 with 6:16 to go in the first half after Meirav Dori made one of two free throws for Israel.
Tkachenko's players battled back and closed to 36-32 at half-time after a lay-up by Anna Pokoiova.
They moved in front for the first time in the game early in the third quarter at 46-45 on a three-pointer from Ganna Zarytska - a lead they were never to surrender.
Arina Lysyuk had 17 points and Olexandra Gorbunova 13 points and 11 rebounds for Ukraine.
Chen Nusel finished with a game-high 20 points for Israel in defeat.
Israel, who lost 68-62 to tournament hosts Hungary on Day One, face France on Sunday while the Ukrainians will face a tough test against the Hungarians.
