Danielle McCray had a team-high 19 points for Kosice while Natalia Vieru poured in 16 and also corralled 14 rebounds.
Kosice are 4-3 in Group C and in the thick of the hunt for a play-off spot.
Brno fell to their sixth defeat in seven games.
The Czech team has some promising youngsters and after a tough start on Wednesday, they clawed their way back and only trailed 49-45 at the end of the third quarter.
Two Romana Hejdova free-throws closed the gap to 54-51 two minutes into the fourth quarter.
Kosice then shifted into a higher gear.
McCray scored with a lay-up to start a 17-0 run that she finished with a three-pointer as the hosts led 71-51 with 47 seconds to play.
Hejdova finished with 16 points for Brno.
Frisco Brno Head Coach Jan Bobrovský:
"Košice achieved a deserved victory, even though the match was not entirely clear. My players missed the experience and more courage in the end. Overall it was an average game in which the home team showed greater willingness to win."
Good Angels Košice Head Coach Štefan Svitek
"My girls really wanted to win this match. The performance of both teams was not good, but with pur fighting spirit we managed to break Brno. If we had not been unnecessarily nervous, our victory would be even greater."
Frisco Brno player Romana Hejdová:
"It was an interesting match for the spectators until the middle of the fourth quarter. At this moment we got easy baskets and we had already missed the catch in the end."
Good Angels Košice captain Lucia Kupčíková:
"It was not an easy game and the victory for us is very important. Our start was good, but at the beginning of the second halftime we lost concentration and almost the whole match. In conclusion, we had better defense and shooting, what finally decided the match."
