The result has sent the Israelis to the top of Group A in EuroBasket Women Division A.
Shay Doron had 19 points and four rebounds for Israel, who had four other players reach double figures in scoring.
The game was knotted at 32-32 in the third quarter when Laine Selwyn split a pair of free throws and Doron buried a jumper to spark the surge that put the Israelis on top for good.
Eli Rabi's team shot 30 of 64 from the floor, including 24 of 49 inside the arc.
Lithuania had 19 turnovers to just 10 for Israel.
Sandra Valuzyte had 11 points and 10 rebounds for the Baltic country, who slipped to 3-2.
Israel also beat Lithuania in their first encounter, 63-47.
