But the result didn't earn Mensur Bajramovic's team a trip to next year's final round in Poland.
Instead, the B and H men will enter the Additional Qualifying Tournament and hope to earn the one place for Poland that will be up for grabs.
Ernest Jr. Bremer poured in 18 points to lead the home side to victory.
Bosnia and Herzegovina caught a break when Britain coach Chris Finch elected to rest superstar Luol Deng, one of the top players in the competition, with his side having already qualified.
They nevertheless trailed 20-13 after the opening 10 minutes but outscored the Brits 28-17 in the second quarter for a 41-37 advantage.
Bremer's lay-up gave them a 61-51 lead heading to the final frame. Both teams piled on the points in the last quarter before the hosts walked off the court 89-80 victors.
Goran Ikonic and Nihad Dedovic each had 14 points for the Bosnia and Herzegovina team.
Great Britain veteran Andy Betts finished with 14 points and eight rebounds and Joel Freeland scored 12 while pulling down eight boards.
