Panionis scored the final five points of the first half with Dragan Dojcin making a lay-up and then a free throw before Kennedy Winston added another lay-up.
The advantage grew to eight points when Dragan Dojcin sank a three pointer early in the third quarter, but the Russians were not ready to give in, and Sergey Vorotnikov's three-pointer made it 47-42 with 2:16 left in the third.
But Panionios then went on a decisive 8-0 run, capped by Winston's free throw with 30 seconds left in the third that made it 55-42.
Lokomotiv showed signs of life early in the final quarter, scoring the first four points as Kresimir Loncar sank two free throws and Omar Shariff Sneed made a lay-up to make it 55-46.
However, they got no closer as Winston and Andre Hutson teamed up to put the game away for the Greeks.
Winston finished with 18 points for Panionios while Hutson added 12 and nine rebounds.
Sneed led Lokomotiv with 20 points and 11 rebounds, but the Russians will reflect on sloppy play which cost them the game.
They committed 19 turnovers, compared to just seven for the hosts.
