Alberto Jodar had eight points and 12 rebounds while Adrian Laso Gonzalez chipped in eight points and 11 rebounds off the bench.
Tamir Ariely scored 25 points in a losing effort for Israel, who dropped to 1-2 but advanced to the Qualifying Round.
Israel started the game better as their guards were able to penetrate to the basket in opening an 11-2 lead. The cushion grew to 10 points - 19-9 - on Yotam Shiran's lay-up late in the first quarter which ended with Dan Franko's team ahead 21-12.
Israel used the three-ball to keep Spain from coming back, Ariely hitting two of their four shots from long range in building a 17-point advantage at 44-27. And Israel led 44-31 at half-time.
Santana knocked down two three-pointers and Laso came off the bench with three baskets in Spain's 22-9 surge to knot the game at 53-53. Tal Karpelesz's foul shot gave Israel their final lead - 54-53 - before Perez hit back-to-back triples from the right wing en route to a 60-54 lead after three periods.
The inside-outside game of Llovet and Santana was too much for Israel, who would get no closer than nine points after Spain grabbed control in the fourth.
